Default Controller upgrade and now having to unhook wires to get my charger to come on!

Can anyone please explain to me why I am now having to unhook my main negative wire for a couple of minutes in order to get my charger to kick on? I have a 2010 Precedent and recently had an altrax 500amp controller, heavier solinois and bigger cables put on. It still has the stock motor and runs great but for some reason since the upgrade, my charger will not work always. I have to unhook the main negative wire that goes to the controller I guess through the back of the battery box for a couple of minutes and its like it resets something and then when i hook it back up, the charger will work. Is there something that can be done here? Its like something has to reset when i unhook the wire.....

You'll have to excuse my ignorance here with some of my questions and answers here because I dont know a lot about carts. Does OBC mean on board charger? If so, my charger i seperate from my cart, its a hand held charger that plugs in.

No OBC means On Board Computer... Unhooking the cable as you described resets the OBC and allows the charger to turn on. The OBC tells your charger what to do.... Sometimes in effort to hook up bigger cables people don't pass the neg cable through the OBC and that causes this same type of problem.

So is it supposed to go to the OBC? It doesnt look like they changed the cable that goes through the battery box In my opinion but did on the batteries.

Here is a picture of how it should look. The OBC is circled in white. My wire color is red but yours might be black.
