Yea thats what Im thinking now thats what is so confusing about this. I am going to call alltrax when I get off work today.

1. Call Alltrax...

2. You have the same colors of wires coming out of your unique MCOR that come out of what we consider the normal or older MCORs... Use the test I posted, and connect across the appropriately colored wires acording to the test. If the results are the same as in the text then you know it's not the way that MCOR you have is wired, if the results are different then you know your MCOR is wiring is configured differently and you'll still need to call Alltrax to figure out how to handle.
My MCOR has a blue, white, green, black/white stripe, and yellow wire and the Older MCORs have a Blue, green, purple, yellow, and white so they aren't exactly the same colors but there are two togther and then three together on the one plug so im thinking the two go to the foot switch and the three are for the pedal signals.

Pull harness on controller and match colors, you can get the throttle pinouts off the alltax link I gave you a long time ago.

Just curious and maybe I missed it, was cart an Excel Cart or IQ? If Excel that would explain the difference in MCOR and some of the problems you are having. Whoops nevermind, i see you stated in the first post that it was PQ.

Pin locations on the harness are exactly the same even though colors might be different. Both Excel and IQ carts both work with Alltrax...its only years 2009 and now 2012 that dont.

The DCX controllers are compatible with all year Precedents except 2009 when they changed MCOR for that year and 2012 now that they have changed MCOR again. In 2010 and 2011 they went back to the old throttle and it works fine replacing the grey Curtis 1515-5201. Many people are misinformed about the compatibility with the DCX and i2 because Alltrax never let out another press release after 2009 stating that CC settled on the old throttle again and the compatibility issues were over.

Well there you go, this is a 2009. I guess you need to call Alltrax.

if the pin locations on the harness are the same could I get a different year model MCOR and throttle assemply (say a 2008 that has two plugs, one with 2 wires and one with 3 wires) with the harness plugs for it, and cut my MCORs 1 plug off (with 5 wires) and splice my 5 wires to the 2 new plugs as long as I matched the 5 wires up correctly?
