when i press the pedal radio seems to lose power and cuts in and out. the guy who installed it told me it would do that once the batteries got weak. well just installed a fresh shet of trojan's and still have the same issue. radio is currently disconnected(got real irritating), it was orig hooked up straight to battery. anyone point me in the direction get this fixed?

Yep, when you're under load your pack drops voltage which gives less power to the radio. Only way to fix this is to have an auxiliary 12v battery...

Does this only happen when the source is the radio (FM) or does it also happen on auxiliary (iPod, Phone, etc.)

If it happens on both sources it is most likely voltage drop due to the momentary increased current draw from accelerating.

If only the radio cuts out it is likely RFI from the motor controller, not an easy problem to fix.
