If it is a problem you will have to get to it. it goes to the controller, one wire to the key switch.
Take clear pictures of your electrical system, not sure if it will help but we may spot something.
I would shoot ScottyB a PM and ask for his help, he is experienced cart guy, he can diagnose quicker than I can at this point. It seems like everything you tell me is in good working order, doing these test you have to eliminate the system by components, it is tedious I know but one little thing like the POT, a fuse, a solenoid that seems to be working, could be your issue.

The Alltrax has a LED status indicator.

What if any color flashes do you get from the LED when you power up and try to go?

Update !!!! Found the problem. Was on the phone with alltrax for awhile. Very helpful people. Long story short bad solenoid and had power to ground. Power to ground was caused by mounting my 48v to 12v reducer to the frame . Once again guys for all the help.

Glad you found the problem. What reducer do you have, all the ones I've seen have a ground wire...

Elcheapo from ebay. It does have a ground wire but somehow it was making positive voltage to the case.
