So when it was running for a short time was it knocking?

If it did not knock and you are on a budget it maybe worth opening up and re ringing.

Now that it will not start what is the compression on both cylinders??

Look into the cylinders and verify both pistons are going up an down. These are known for throwing rods.

I have not messed with ezgos run out of oil but many other engines.
90% of the engines i have seen run out of oil the rods and crank are shot.
But that 10% had melted pistons and or burnt rings and the bottom ends were just fine.
On motorcycle engines usually the bottom ends are good but the cam shafts and head are shot.
