Is the cart lifted? The rear suspension has a panhard rod (Yamaha calls it a "connecting rod) that locates the axle left to right. Most all lift kits come with a mounting plate to relocate the rod's frame mounting point to compensate for the extra distance used in height. Some installers leave them off, or home made lifts may not have anything there at all.
Another possibility, even if it's not lifted, is that the rod may be bent. I've seen people either pull the cart or jack it up on that rod & bend them in the process.
