Something is wrong. What settings do you have your multimeter on? It should read something like 36.00 or something higher than that on the battery to battery test.
Multimeter should be set to DC Volts |

I had a blond moment... I still had the melted battery disconnected. Duh! Now I get a reading of 38.5 and then zero on the other side of the fuse.

Yep that fuse is trash, I believe that's why you lost power, and why the charger won't work. 38.5 is fully charged though.

What are your thoughts on the size of the fuse I should get? The one I burned up was a 250.
Additionally you said you have a couple recommendation on how to fix that battery? |

Is the lead solid, or did it melt away? If it's solid I would put a 2 part epoxy over/on the hole.
Keep the fuse at 250a it may have just saved your controller. For the time being, so you can charge your batteries, you can connect that small white wire directly too the battery. Alltrax says to use a 250a fuse with that 400a controller

Thanks again for all of your help. I'll try the epoxy method because the post is still on the battery but there is that melted plastic hole next to it

I also just noticed something else that most everyone frowns upon, your battery cables have heat shrink on the ends. This lets acid get in there and eat away, very hard to clean and you can't even see it happening.
