It's obvious that somebody had it apart. I'm wondering if they split the case halves, and didn't get them sealed properly during reassembly. We'll know after the new seals.

We know that they put the piston in backwards, and tried to eliminate the fuel pump.
When you have the flywheel off, check to make sure that they centered the timing plate on the pulsar.

I'm assuming that you checked the rings. You seem to be pretty mechanical.

The rings looked good and they are lined up on the pins. When I pull the motor again to replace the crank seals I will check the case and the timing plate

Got the new seals in. Made sure the timing plate is centered. No obvious sign of the case being apart.

Got the motor back in and it runs pretty smooth when choked. Off choke It gets up to speed then starts to crackle and sporadically backfire. Still not any power and lots of backfiring in reverse

Try it without the muffler. See if it runs better.

Choking it cuts the amount of air. If the muffler is clogged, it would be time to toss it into a fire to burn out the sludge.

Besides, we are running out of options.

Without the muffler it runs equally as crappy just loud and crappy haha. It's a very frequent backfire. In car terms I would guess the distributor was 180 out but I Don't now how to check the pulser or timing.

With the muffler disconnected I can see a flame every time it backfires

If it even runs at all, the timing is close enough. I see that you checked the timing plate. I don't think it's timing.

I think that you may be losing spark at high rpm.

If it was losing fuel, It would just cut out, and run again.

You are seeing flame in the exhaust, so unburned fuel is reaching the exhaust, and then bam, it sparks again.

Possible suspects.....
Plug
wire
coil
igniter box
pulsar coil. I honestly don't think a pulsar coil has ever gone bad.

On the right hand side of page R-5, you will see values to check. What I am calling the igniter box, they are calling the control module.
Check all of the different values.

If it comes down to the control module, then it is time to do the HEI conversion. That mod was invented because it's cheaper, and better performing than the stock module.
There is also no way to test that module.

EDIT: I know that this is getting frustrating, but this cart had several issues that you have already fixed. Any one of them alone would have stopped the cart from running. We are almost there.

While I was checking the ignition system I inadvertently hooked up the pulsar coil wires backwards and it fired right up. No backfiring and runs like a champ

That's good to hear.

They must have cut the end off to take the engine apart. There is usually a big plug on there that makes it impossible to hook backwards.
