Another Charger Question or Two

2008 TXT w/Powerwise EQ. Went out to check the cart after being on the charger for a couple months. No charge, all batteries completely dead, water level good. Charged each individually to get the pack to ~38V. Hooked the EQ up and get alternating flashing green and red leds......4-5 times. Then a click and charger starts charging. (I have taken the charger plug and receptacle apart and cleaned all contact points. Also found the reed switch has been removed and jumped). Approximately how long should the charger run before shutting off?

Why would the batteries go completely dead?

Based on the flashing red/green leds, is the charger throwing fault codes?
