Where should the 2 Black wires on the # 5 post suppose to go and what about the fused Yellow wire on the next battery over? I do know my charger is charging but it acts like is does not charge due to not detecting the batteries. Charger comes on and then switches off after a few minutes then on and off like batteries are full charged?

54v is about the right output for a 48v charger, did you see any current on the charger ammeter?

If not, it does look like the OBC SCR has failed, it controls the charger current.

You may want to by-pass the SCR by running a 10ga cable from the back of the charger receptacle negative directly to pack negative.

If You have a 16v to 12v reducer, and that yellow wire with the fuse is the negative side of that reducer, it should go to pack negative.

Here's what I would do. I would disconnect and label all the small gauge black/yellow wires. Leave the small red going to the #1 battery connected. Then see if your batteries charge. The other small wires should be for the lights. Worry about them later after the batteries start charging.

Hooked the Charger up after running the black wire to the negative side of pack and Wallah it is charging. Meter on charger working now so OBC had to be bad. now that is figured out I might as well start the upgrade, plus needing rear HD springs too.
