I bypassed the reed switch, and plugged in the charger and Honda 2000W generator and took'er for a test cruise. I'd stop periodically to feel the batteries and cables and the cables did get a bit warm. One thing it would do is go into a low power mode. It would go slow and not have the torque it normally does. Anybody have a guess as to what would cause it to that?

Your controller could be seeing noise from the chargers output. The voltage coming from the charger is not pure DC, And like most electronics they don't like the ac noise from unfiltered supplies.
