Well I have all the batteries, controller, coil and F&R switch pulled for replacement and seen I have a small gauge wire connected from the negative terminal on the DS battery (battery from the main pack) that connects directly to the frame. I read that this is a no-no but when looking at the main schematic it shows a "earth gnd" symbol.

Should I just remove the wire and see what does not work (most likely headlights)?

Frame grounding is very risky. There are many electrical components bolted to the frame. These components are not protected from any frame transmitted current. In the event that something went wrong you could end up ruining one of these components. This is why everything in the cart is on a 2 wire system.
