Yes it can & will cause charging issues, the reason that cable passes through the OBC is so that it may sense the energy used from the battery so that it will know how much energy to return to the batteries during the charge. You need to properly route that cable through the OBC even if it means cutting off the end and installing another one as well as doing an OBC reset as described above.

That's it. Run the cable through the obc and it should give you a good charge. You will need to remove the lug on the end of the cable to get it through the hole. The hole is a sensor, you can NOT enlarge the hole.
