Default 1992 G-9 clutch kit.

I am installing the new clutch spring in the secondary clutch. The spacer they give you do you put in addition to the one thats already there or replace the one that is there?

There should be a snap ring on the shaft behind the secondary, you take that off and put the spacer on there such that it ends at the snap ring slot; about the same place for the hub to ride on. If it has a spacer then someone put it on before, just make sure its not a collar riding on the bearing instead or some other homebrew deal that will not work right.

The snap rings bend over in stock use eventually, the heavy spring will trash them quickly that is why you need the spacer to sit on the splines instead of the ring.

I see no snap ring and in the parts breakdown there is none seen. The spline spacer that came with it looks exactly like the one that is already on the shaft behind the helix They look like two of the same thing

The spacer originally was designed by Yamaha as a spare part to replace the snapring if it kept breaking or popping out of the groove. The spacer is supplied with the stronger torque spring to prevent this from happening, assuming you still have the original snapring. So, yes you have two of the same part now. Want to sell your spare? PM me.
