Yes, it was factory wired to go to the FNR for the positive side but I don't see where that really matters. He needs to get the charger working and throw a charge on those new batteries.

Also, the FNR diagram above is for a V-glide with POSITIVE key switch. This cart has no V-glide and the key switch is negative.
WHen you said it should go to negative and the other one to the positive, what battery should I be putting the negative too and the positive too, do you know the number?

Look at the wiring diagram. You have the batteries connected in series. One end will be pack negative, the other pack positive. By the diagram, battery #1 is pack positive, and #6 is negative according to the diagram in the stickies.
