Sounds like you could have broken the ground wire...
Jakes includes a longer ground wire in their lift kits now.

Take the plastic cover off the controller, and check the spade connectors.

I had the same issue on my 98 club car, I have the 290 gas motor. When i dropped the motor down i disconnected the ground off of the starter generator. I rehooked the wire to the frame and it worked just fine. Hope this is the issue for you as well.

I found the problem!!

After removing the rear seat so I could see the controller better, I removed the cover and found that the blue wire going to the motor had pulled from its lug.
I replaced the wire and all works fine now.
This is my first time working on my cart and have really learned alot.

I appreciate this topic and community as I ran into the same problem and it ended up being the same solution as previously noted. In putting my lift on the rear end slipped off the jack and it turned out that it pulled the blue wire underneath the controller case.
