I forgot to add a picture of the replacement controller. But, it is in the same location as the original in this picture

Installation is laid out in the manual... Any water that runs off the rear of the seat goes into the fan vent on this install.

I have a 99 TXT as well with the same controller. I mounted it as the manual from AllTrax stated, using the existing screw holes in the heat sink. Seemed to work just fine. Happy to take a picture or two if you need more inspiration, just let me know. Sounds like you may be on the right track but will grab shots if you want them.
