Check connection of speed sensor on controller, make sure you didn't damage/unplug it.

if its all ok, than swap sensors.

I believe it is time to wipe the slate clean of any preconceived notions and start troubleshooting from scratch.

Put into diagnostic mode.
How many beeps do you get (4 beeps for freedom mode)
Are there any beep codes when cart is misbehaving? (IE: Running at half speed)

Does cart run faster in reverse than it does forward? (If so reverse F1 and F2 at controller)

What is voltage from B- on battery pack to controller side of solenoid with pedal up?
What is voltage from B- on battery pack to controller side of solenoid when solenoid first click?
What is voltage from B- on battery pack to controller side of solenoid when cart is misbehaving?

What are individual battery voltages when at rest?
What are individual battery voltages when misbehaving?

What is ITS excitation voltage? (J4 Pin-4 -- Should be 15V +/- 1.0V with key ON and F selected)
What is ITS voltage to controller (J4 Pin-3 -- Should be 1.0V +/- 0.3V when solenoid first clicks and 2.9V +/- 0.4V with pedal on floor)

What is voltage between B- and A1 on controller when solenoid first clicks? (Should be full battery pack voltage)
What is voltage between B- and A1 on controller when pedal is on floor? (Should be almost Zero -- IE: < 0.5V)

FWIW - Partially working systems are bears to troubleshoot, so hang in there.
Could be a faulty battery, or faulty ITS, or faulty motor, or faulty controller or a faulty cable/connection. The above tests should narrow the field of suspects.
