Bought new battery charge them the first time. Batteries still have charge but when I hook the charger in it will not come on. Had charger checked its good. tried the bypass gray wire splicked on cart side and wire ran to the negitive at 48 volts. charger will still not come on ?
could there be anything else that is the problem ?

Are the batteries charged enough for it to run? If the voltage drops too low from almost dead batteries (about 28 volts on a 36 volt system) then charger will not come on. About 3-5 seconds after you plug the charger to the cart, you should hear the charger click. if it doesn't, the batteries are too low. charge with car 12 volt charger - 2 batteries in series.

Did you reconnect the charge wire at B- when you did the battery install?
Put your voltmeter test leads into the charge receptacle and see if you can find 48v between any 2 of the 3 terminals. If no, it's not connected
