Best way? One wire each to the battery main + and -. This will give the most accurate readings.

I don't think I would give up on those batteries so easy. They are only three years old max. Before I gave up I would try to do an equalization charge on the batteries. To do this plug your charger in and let it finish charging. When it is finished charging unplug the DC cord and plug it right back in. This should run your charge voltages up into the 60 volts range. Run your batteries down a little and repeat. If after a few times if this doesn't help start shopping for new batteries. (Disregard if you don't have the PD Charger)

The charger method didn't work so I bought some new trojan batteries and tried it out with no success either. Could my motor just be fried? Any other ideas?

Your motor isn't fried it's just worked to death. Upgrading the controller is just doing half the upgrade. You need to shop around and find a motor that is rated for 6 or 7 HP or better with the max HP being developed at 5500-6000 RPM. This will finish the upgrade. One last thing. Motor are rated as speed motors and torque motors. Be sure to get the speed motor.
