You are taking the procedure too literally. You don't HAVE TO drag your batteries down to 50%. In fact - its better that you DON'T. 50% is the MAXIMUM you want to discharge them. There is almost no MINIMUM. What your doing is just fine for break in. Keep it up.

I plugged in the cart last night. The charger had kicked off by this morning. I topped off the batteries with distilled water this morning. I came home for lunch and checked them. It's still charging at about 5 amps and I'm hearing a bubbling/gurgling sound from some or one of the cells. Is this normal?

100% normal for new(er) batteries to take longer to cycle/top-up - and the gurgling is also a normal "feature" for new batteries. In fact, it helps to circulate/mix the added water with the acid. It takes 20-30 charge cycles before everything typically settles into a more normal (quiet) routine.

OK. Good. I guess I did overfill one because I see a little liquid on the battery beside one of the caps. Like it 'boiled out'.

Myself I went to walmart and picked up a 1 gallon pump up sprayer cut off the spray wand tube. I left about 4 inches of the tube. I pump it up about 6 pumps pop off the battery caps Then I can see the water level as it gets filled. just under 7 dollars and its done.

So I got off work and checked the batteries and charger. The charger still showed it was charging at 5 amps and when I turn the key on the digital gauge shows 53. 4. I unhooked it, took it for a quick 15 minute ride and now at rest it shows 53.1. Does that seem right? All I did was add some water to the cells.

- if you added water and never moved the cart before plugging in again, you were asking the charger to do an "equalization" charge that goes up to the 60's of volts before shutting down. If you have moved the cart (even just 10 yards) then it would do a "normal" charge. It's good practice to do an equalization charge (eg. unplug - then plug back in) at least every couple of months. It balances charge between all the batteries. Everything you've described so far is normal.
