Assuming I am going to go with a new 500 amp controller in the future, can I go ahead and replace my cables with 2 gauge now with my stock setup or will that cause problems?
No problem to replace now. New controller might have posts in different place or you might need to locate it differently so that might mean you need to replace or alter a couple cables later. In the mean time, new cables will likely end the power loss symptoms.

It won't cause you any problems. probably help some. keep in mind if you upgrade to 48 volts in the future some of the cables will need to be longer.

Couple of things to consider before doing that.
1. 2g just won't fit under the environmental cover.....the cover is pitched when the new control is installed.
2. The 500 control requires a 400 solenoid which has 3/8ths terminals not 5/16ths like the original.
3. controller terminal locations on the new Alltrax are very different and many cables need to be longer.....
In conclusion you may want to wait and do it after the new controller.
