I just thought maybe if I got a short while charging it might help to save the controller.

If you somehow got a short during charging the breaker or fuse would trip and nothing would affect your controller.

It is stressed by YAMAHA to put in tow mode for charging. i have been told by several EZGO guys it really doesn't matter.

If it makes you comfortable to throw the switch it won't hurt. I never do and have had no problems.
