Yamaha G16 no reverse

Ive got a Yamaha 1998 g16 with a 48v high torque motor upgrade, heavy duty forward reverse switch, alltrax SR 500 amp controller.
It was working fabulously for about a year. then I got stuck in the mud and in an attempt to get out, I was switching from forward to reverse rapidly to try and achieve a rocking motion. Ever since then I have lost my reverse.
I checked all the cables they seem okay. I get a "click" sound when i switch from forward to reverse and back. when I hook up the controller, I get a signal from the throttle on the controller.
I was told that its highly unlikely that its the motor. Im feeling that its got to be either the controller or the F+R switch. Because I get a throttle signal from my controller im leaning towards F+R switch.
Does anyone have any ideas? Losing my reverse seems to be connected with the stuck in the mud, rocking between forward and reverse incident.
