As long as it sits flat against the bellhousing, then yes, install and tighten the three small bolts first.

The lower bolt is not even really necessary, some motors don’t have anything there.
That should be a steel bracket on the lower front, right? Is there a bolt or a rivet holding that bracket to the motor case?
If it’s a bolt, loosen the bolt and see if that bracket will slide toward the bellhousing.

Yea, there are two smaller bolts holding the bracket to the motor case and a larger bolt holding the bracket to the bellhousing. I'll tighten the 3 small bolts to 65lbs (thanks Sergio), and then slide that bracket as close to the bellhousing as I can and tighten down that bolt.

Fingers crossed. I have a couple days till my new bolts get here, so I'll only obsess over it for another 36 hours....

The exact same thing happened to me when I was installing a D&D motor a few years ago.

Mine was a lot worse – it broke off in there and I had to weld something to it to back it out.

Those motor bolts are way too soft.

You can also get a stronger grade bolt at Lowe’s or Home Depot. (Standard 1/4 x 20) Ordering online should work fine as well though.

Yep, and the short 5/16" one is 155 in-lb or 13 ft-lb.

The Precedent (Sepex Motor) manual says there will be a 1/16" gap between the motor and transaxle.

I have a 2001 Club Car DS with a Series motor, is there supposed to be a gap on mine?

The reference to the 1/16" gap is in all Precedent manuals for the GE or ADC Sepex motors.

I am not sure about Series motors since those old manuals are not very detailed, perhaps someone with direct knowledge of those Series models or D&D can verify.

Edit:

By gap I meant the motor is not seated flush on the outside because there is a "lip" on the inside diameter of the Motor where it touches the transaxle, don't try to over torque to get the motor flush on the outside as it is already bottomed out.
