Did you install correctly the support frame work that holds the battery-seat unit in place in front? I also have found that the seat frame on some Club Cars are cracked where they attach to seat back support and this causes miss alignment. I forgot to align the brace once and ended up with a bulge so large that I couldnt shift from forward to reverse until I reset the brace. I have seen loose bodys down here in the heat that couldnt be installed until they were attached to bracing and slowly moved back into position over a period of time in the sun. By putting 3/4" plywood over body and slowly tightening bolts to pull body where needed back into shape.
What was the alignment like before you took body off to start with, many bodys are somewhat out of shape even when NEW. I saw a stack of them the other day and some didnt fit together even when brand new? Molded products vary alot from lot to lot.
