You might be able to change the control board, but I doubt if a 36V PW charger would fully charge a 48V battery pack, or at least do it in a reasonable length of time.

Different secondary output voltage on the ferroresonant transformer.
Typical design criteria is 2.5 times the rated output voltage, so open circuit on a 36V transformer/capacitor pair is 90VAC and 120VAC for a 48V pair.
Of course, you can effectively double the output voltage by modifying the DC stage from a full wave rectifier to a bridge rectifier, but that might create a fire hazard.

Guys and Gals have been converting 36V carts to 48V for years and if something that simple actually worked, there would be probable be nearly as many post about upgrading chargers to 48V as there is about upgrading carts to 48V.
