Look at the diagram I posted and where you placed the negative wire from the charger receptacle.

I had it at the battery 2 negative terminal. If I understand correctly it needs to be at the battery 4 negative terminal.

Yes the charger wires belong at the beginning and end of your series batteries not somewhere in the middle, two of your batteries are not receiving charge.

Charger (+) lead to (+) post on battery one, and charger (-) lead to (-) post on battery four...

Yes, the last post with nothing else on it except the single 6g cable that runs to the back of the cart and terminates at the Controller B-. So the Red cable starts on the 1st (+) and runs back to the solenoid is the Main Pack Positive and the Black cable that is on the last (-) and runs back to the Controller's B- is the Main Pack Negative. If you can envision it, those would be your Pos (+) and Neg (-) connections that you would attach to if it were just one big old battery.
