Default Aftermarket Charger Question

I just recently purchased an aftermarket charger for my 2000 Club Car DS 48 volt. This charger has 2 clips instead of the plug end. My question is do I connect the positive clip to the positive post on the battery that connects to the solenoid and then the negative clip to the negative post on the battery that goes through the obc to the controller? Or is the negative or positive clip (one of the two) suppose to connect to the frame to act as a ground?

NEVER use a frame ground on an electric cart ..... the first way you proposed should work

Unless you want to constantly baby-sit it while charging, you'll end up trashing your batteries.. That charger is for fast charging multiple 12V automotive batteries in series.. It is NOT designed to charge deep-cycle electric vehicle batteries..
