Ok, I finally got back on this. There was a rubber bumper in there, but I think I'll get a new one since I kind of damaged it pulling it out. It's definitely bigger than a pencil eraser! Anyway, now I'm looking at the shaft. Does this look like it would cause a knocking noise? It doesn't look great to me and there are a lot of metal shavings in there if you look closely. :( What do you think?

Ok, now I'm just noticing (after researching input shaft replacement) that there is no seal on the input shaft bearing. Is there supposed to be? Maybe all these metal shavings (and dirt) have been getting into that bearing and that's where the clunking sound is coming from.
Crap, I really don't want to pay $120 for a new input shaft. Can I just buy the bearing (and seal)? |

The bearing is sealed, and is the seal. You aren't missing any parts.

By chance did you pull the differential cover? Easy task and could tell or eliminate differential from being the source. Metal fillings in pan, plus lets you inspect differential.
Worse case all’s fine and raer gets fresh oil 😊 |

Likely, the oil hasn't been touched since 1997, so great idea to drop the pan. Download the Service and Parts manuals from the Stickies.

Yes, I dropped the pan and everything looks good. There was plenty of oil and no problems with any of the gears. Very little play too.

I don't think I took any. They looked like what car/truck transmission pan magnets have caught in the past. Very fine particles, that feel mildly abrasive. Normal wear and tear. I was mainly just looking for anything larger.
