Encoder or controller fault?

Hi!
Have a BBB year 2010 that have a new Li Ion battery (48V) and a new Kelly KAC7275H controller instead of the old Curtis. Since the UTV missed both batteries and since the curtis controller was broken, I wasn't able to test the vehicle when I bought it.
However, everything is now hooked up but the BBB is just doing 2 MPH in both forward and reverse. Telling from the Kelly controller android interface I can see that hall A and B are toogling between 0 and 1, hall C is not. Changed the speed sensor but the problem remains.
I guess that there should be a toogling for hall C when the motor is turned around by hand and that there might be a problem with the new controller.

Does anyone have a clue?
