Charging issue

You cut them from the harness side which is going to the OBC. The Black supplies the Neg and the Grey supplies the "sense" for the charger relay inside. The Grey will not be needed with a smart charger. Only with a Powerdrive unit.

I didnt attach going to obc. Right off the back of the charge port i attached the wires bypassing the obc. So its out of back of charge port to jumpers to battery

That is correct. Just as long as they are not removed from the port...

If you are going to bypass it permanently I would go ahead and remove it and the unused wiring. Looks much better and you will probably need the space.
