This problem is why I replaced the VR so trying that one again would be back to original problem

Found out that contacts on VR not opening at higher speeds contacts should open stoping charging current to battery. But still don't know what is causing this I guess I'll have to trace all the wiring I don't believe the starter generator would cause this. VR contacts are suppose to open and short out the charging field through the large resistor I think. Any help as to what's causing this would be appreciated?

Sounds from all the symptoms your explaining is that your VR is junk. Just cause you have a new shiny one doesn't mean its a good one.

I'm having the same problem on an 06. the voltage fluctuates even when pedal is held steady. 16+v. A used one is doing exactly the same thing. I would hate to replace it if the problem lies somewhere else.

Anybody know how to test the coil in the vr should create magnetic field to open contacts and control charging current the higher the voltage

Yamahas don't charge at a steady rate. They do the "dance", 15-16 volts, up and down, its how they are made.
