My guess is a bad wire connection you disturbed into a good one. Very common on yamaha to have wiring issues especially the ground wiring.

A DC motor turns into a gen when you spin it faster than it runs. It is regulated by the VR wires which excite (12v) the gen windings and make it charge when the VR sees lower voltage than it likes. It only charges like any gen at higher rpm say over 2000 engine rpm, alts charge much better at lower rpm.
