I had the 13hp Honda copy. I would HIGHLY DOUBLY TRIPPLY NIPPLY recommend running it in the stock gravity-feed setup. They do not like fuel pumps and won't run very well, if at all, when hooked up to one.

I was running one on my old 2 stroke EZGo. I know it wasn't a "Yamaha" but it worked really good.
I just went to the local autoparts store and picked the universal one up that mounts with 2 bolts. They have 2 different ones. The lower only pumps between 3-5 lbs and the other one pumps 7-9 pounds. I got the 3-5 at first and then went back and picked up the 7-9. It worked a lot better on my cart.

Do like mphillips is suggesting and try a couple of different ones. It may not have the proper pressure for the engine. You could also try pulling the air filter to see if it changes the air/fuel mixture and makes it run better. Its going to be a trial and error trying to determine the proper air/fuel mixture.

Stock vacuum pump can be rebuilt pretty easy, and also make sure you run at least a 5/16" fuel line. I don't think 1/4" is big enough for the Yamaha.
