Sometimes, the most basic problems are the most perplexing. I had a 91 DS come in this week that wasn't charging the last two batteries. Everything was hooked up correctly and everything functioned normal except that the last two batteries would not charge. Charger came on normally, other 4 batteries charged normally. After standing there looking at it for a while scratching my head, I realized that some idiot had put 6x 8Volt batteries in a 36volt cart. The charger wouldn't charge 48 volts worth of batteries because it was a 36 volt charger (unfortunately the charger is so old it wasn't marked as to voltage less I might have caught the issue sooner) Amazingly enough, the cart ran like a champ with 48v. It had break neck acceleration, and there was no excess heat buildup in the system. The only issue that brought to light the fact that it had 16V to many was the failure to charge the last 16V worth of batteries. It had been that way for over a year. Moral of the story, sometimes you just have to stand back and look at the bigger picture.
