Just disconnect all the wires and hoses (mark what you need to), remove the two bolts holding on the swing arm and two lower bolts holding in the rear shocks, and pull the entire engine/trans all at once. Don't forget to disconnect the brake cables.

I don't know HOW do get a Yamaha engine out, but I'd get some oven cleaner for those tough stains, and then get some of that EagleOne Etching Mag Cleaner for the aluminum, it works great on the whole engine compartment, gets it VERY clean, the block and the heat shields.

No, you won't have to realign anything really. It will line itself back up with the engine mounts.

The shift and brake cables can stay. Just unplug all the wires going to the
engine and disconnect the choke & throttle cable & battery. Remove the
muffler and drive belt and fuel line. The easy way to pull it out is cadle
and engine together. Leave the engine on the cradle, you won't lose any
alignment. It is easier than it looks.

Be careful. I don't think you would damage anything but that is a lot of pressure on one of these little engines. I would pull everything plastic off including the carb. and spacer plus the coil.

Is it really dirty? I remember the last pic's and your engine looked pretty clean to me.
