Default question about charging

I have a txt thats converted to 48v
Batterys are 1mo old
My question is my charger has a switch for flooded or Agm gel
I have been charging it on agm gel and after a little research today i found out it should have been on the flooded setting
Could this have hurt my new batterys? It seemed like the charger would kick off after only about a hour of charging.
Also would this change the performace of the cart?

I believe that you would have been undercharging on the Agm Gel setting. Give them a good charge on the flooded setting and measure your battery voltages.

While it was charging on the gel setting i turned on my key and my digital batt gauge
Read 52.2v that was the highest i seen while it was charging
Last night i charged it on the flooded setting and the gauge read 60.1 volts
Anyhow after about 5 hours on charge it kicked off

Even in AGM/Gel mode, 52.2V is low.
Should be in the 55.2V-56.4V range according the Trojan charge profiles.
Other brands will vary, but most likely higher rather than lower.

Flooded wet-cell lead-acid deep-cycle batteries should reach an on-charge voltage in the 2.45VPC to 2.79VPC (volts per Cell) range.
That would be 58.80V-66.96V for a 48V battery pack, so 60.1V is in the ballpark.

(If you have a DVM with a Peak Hold or Min/Max function, you can find out what the max on-charge voltage reached is.)

---------
Undercharging the batteries for a month, didn't help them any, but may not have hurt them too much and the lost storage capacity might be recoverable.

Give them two or three charge cycles with any discharge between cycles.
Just let them rest a few hours between charge cycles.

Then go through the new battery break-in process again.

----------
As for differences in performance.
Heretofore, you've only been charging the batteries to about 90%, so you might see some slight improvement in top speed if it is a series cart.
However, the most noticeable improvement will be in run-time (range).

Also, the batteries have not yet been broken in, so the storage capacity will increase over the next dozen or two discharge/charge cycles.

---------
Will your batteries reach the same maximum storage capacity they would have if they had been broken in properly from the on-set?
Probably not, but they ought come mighty close to it and the only reason you might suspect otherwise is because I just said so.
